Can you defeat the Scylla before you need to in the storyline or if you do will you have to defeat it again? I want to get the Eagle form there but nobody is ever there so I can't teleport. Also is it better to do with a friend or can you do it by yourself (I have a Marleybone Galleon)?

you can do it before the storyline but you will have to defeat it again and doing it with friends to help clear those pesky Scylla tokens always shortens the fight
